Yes, you are correct. 

I found the problem went away when I changed my system sound output
preference from the aggregate input and output (full duplex) to the Built-In
Line Output.  Apparently an issue to intel mac users in other contexts as
well.

pretty sure this is not a cm issue. if i understand ti, cm writes the  
file 1 time, then when you play it the first time its bunched  
together the second not. so the issue is with your midi player, not  
the file (or it wouldn't sound correctly the second time)
you might try using timidity, or look at the contents of intro.mid in  
a sequencer just to make sure.
